Amp heat
Is it new? If so, some smell for a day or two but then it'll go away, nothing to worry about. On the other hand, it could be overheating, but usually if they overheat to the point you can smell them, something's fried. Maybe it was just something else, not you amp? As was already asked, where's it mounted, does it get any ventilation?
^^ Sealed or ported depends on the woofer's requirements and the size (internal volume/airspace) of the enclosure. If your sub came ported, but with a "port stopper" of some sort, then try both configurations and use whichever you like best.
Your amp is likely fine where it is, if it smelled like it was burning, that'll probably go away, there should be adequate air circulation with it mounted on the rear seatback.
