Default Electrical problem after intake install?!

I just installed a injen intake on my 2008 scion tc. i forgot to disconnect my battery and made one spark when my intake touched the positive terminal . WHOOPS I then disconnected my battery. Once install was done i reconnected the battery. When i started my car i noticed i cannot roll down my passenger side window from the driver side controls. Door locks and driver side window works normally tho. I can reach over and the roll them up with the passenger controls normally. Also the passenger side wont automatically go up after flicking the button. Another problem is when i push the button to up my sunroof it take about 2 seconds for the sunroof to begin to move after pushing the button. I tried to disconnect and reconnect my battery but same problem. any suggestions>
