Wooooooow I want a 12 foot subwoofer! kidding. I personally like 12" subs since it seems they can hit the lower bass tones better and I listen to a lot of hiphop. But it also really depends on what brand / model and how much clean power your amp can push.
But in my opinion 12s are the way to go.

Coming from a musicians perspective - 10s will be tighter but wont hit as low as the 12s. But it also depends on what type of music you listen to most of the time (10s better for rock, 12s better for hip/hop ) and what your front stage consists of.If you have nice components and have done sound deadening etc and have your front stage playing from say 80hz and up you are probably better off with a 12" sub. If you have not done the deadening and run off of deck power instead of an amp and do not have crossovers with more than a 12db rolloff you are better off with a 10" simply because it will play higher and help fill in your front stage midbass a bit more.
10s "punch" better since there is less surface area to move when compared to 12s. 10s also require less wattage then 12s.
As a bass player, I really like 10s for clean hits, fast response (= less "muddy" sound). Then again, I dont listen to that much hiphop, so keep that in mind as well.

10's are easier to position. They make under-seat kits and rear-cargo kits that fit 10's and take up very little space. Also with 10's you can get away without deadening if u position them right, but with 12's u absolutely must put down deadening or you'll barely hear them over the rattle (thats an exaggeration but you get my point).
12's will drown out the midbass and highs in your stock speakers, so you definately want to have at least one set of amplified components as well if your going for 12s. On the plus side though, they churn out the syrupy low bass that you need for hiphop (especially the screwed/chopped kind) and dub.
10's probably would be better suited for rock/pop and some techno because the smaller cone area allows for faster punchier lows. If you tune your amplifiers and head unit correctly you can make rock/techno sound good on 12s also, it just won't be as fast/punchy as on 10's. Hiphop and dub can sound good on 10's, but the lowest tones won't be as strong as with 12s.
Whether u go with 10's or 12's jus be sure to follow the #1 rule and make sure ur amp can push enough watts (but not too many or they'll clip) to your speakers.
Added-------------------------------------
Also, theirs no rule that says you can't have a 10 and a 12. Sure you would probably have to make a custom enclosure for it, but you would have all the punchiness of a 10 and all the low lows of a 12. Just an idea
