Sorry I can't be of more help, I have an aftermarket radio with a aux input that my iPod plugs into.
You can either buy a 3rd party fm modulator (ie. I-trip, Belkin, etc... )or you can get a plug from Radioshack that will plug from the back of the stereo to your ipod. I don't know if the stock stereo has any pre-outs on the back though to do this. Its a standard audio/video cable with a headphone jack at the end of it. Any aftermarket stereo would work though. I use a I-trip and am very happy with it. No wires at all.

Mine is kinda cool, I've got an iPod photo and my Eclipses aux input is meant for a "VTR" so it has left, right, and video inputs. So, I can play slideshows with music and have the videos come up on the display. Kinda nice in traffic.
I also use the Belkin Tune Dock to gold it in the cupholder closest to the console. I use the power socket in the center console for the power with a Belkin Auto Kit. Finally I use the mini jack to Video, Audio Left, and Audio right cable that came with the iPod to hook it into the eclipse unit.
Nice, clean, and very functional.
