What can I do about my Scion xA's musty smell?
Update: It rained last night, and I pulled open the trunk compartment where the spare tire is kept. I found a bit of water down there. Not very much. I also found a very small amount of dampness on the rear passenger seats. Any ideas about the source and what I can do about it?

The interior of my Scion xA smells like a wet dog. Kinda musty. There are no spills or leaks I can find, and I've shampooed the entire interior without getting rid of it.
Oddly, it seems to become more or less noticeable at various times, disappearing for days at a time before returning.
Do you have any suggestions for getting to the bottom of this?

My first thoughts if new to you would be check for signs of water/flood, pull floor carpets and trunk carpets back and take a peak. Look for the obvious signs of moisture, damp mold. I don't know if this car has a cabin air filter? If yes change it and inspect/smell the old one, it could be that simple if your car has one.
Another simple thought...if the car is new to you and the seller had it detailed including shampooing the carpets and seats without properly drying out, it can prove horrible stinky. Also possibly A/C or cooling components, heater core etc. That may be located in or near your fire wall leaking into the cab behind the front carpets?
Again, I know nothing about this model just some things I would explore if it were me.

I had the foam around one of my taillights go bad, and it was letting water into the spare tire area. I park on an incline, so it wasn't really obvious until I got on flat ground, then the water spilled into the back footwells. The first thing I did thinking it was from a window seal, was to drill a couple of 1/8th inch holes down at the bottom to let the water out of the spare tire area, but then I bought some new foam, cut and trimmed it like the old stuff, and replaced it. It seems to be fine now.
Not sure if this is still a thing. I am dealing with a possible leak where water was getting in my spare tire area and made my car smell bad.
Amazon has a nice fabric spray (new car scent) and as Big Jim posted, Damp Rid.
It's a bag you hang in your car that gets rid of humidity etc.. Good luck. Check your tails lights as I believe that is my issue on my 06 Scion.
The seal around the inside of the lights may be worn down and have holes where water can get through.
