You CAN NOT use the CAI with the S/C. It will not hook up to the S/C tubing unless you cut the CAI up and then hook it up then like other people have. AND, the reflash does NOT compensate for the CAI. It does for the Stock air box. You aren't understanding...
As soon as you hook up the CAI, there goes the warranty...

You are completely wrong about this. You can ask anyone that has a S/C what happens if you even replace the BPV on the kit. Warranty voided. You are giving wrong info bro...
well bud I would do few things. go and talk to the dealer where you bought it at (they are cool and should point you in the right direction) see what they say. talk with the parts and or service about the S/C find out as much info as possible about what is involved with install and what is and isnt covered. From what it sounds like the warranty is only good if you dont mess with what they install so a CAI maybe good as a temp solution untill you can get the S/C. I wouldnt be to worried about the CAI on a S/C. if the peograming is made for the stock stuff and you dont have plans to get crazy with it why mess with it, may be use the $$ for a good dropin filter or twards a clutch and or new diff.
also look into what people are doing for engine managment. I would assume that most of the people with the S/C have a header and exhaust. Im not sure if the reprogram of the ecu would account for this either but people are still using them.
Bottom line, talk with the dealer as they will be the ones working on the car and talk people on here that have the S/C and see what process they have gone through. then make your own decision.

Also, if Scion installs the S/C then it DOES NOT void warranty IF INSTALLED BY ITSELF. And again, Scion will not void the warranty if there is a cold air intake system BY ITSELF. I installed it 2 days after getting the car BRAND NEW from the dealer, and I still have warranty on it. Still able to bring it in for routine maintainence and such.

TRD Will tell you that the S/C will not void warranty ONLY IF you have the stock airbox (acutally, with the Kit you get a modified airbox, so it doesnt really matter). If you have a CAI, then the ECU reflash wont take that into account (the fact you have a CAI). It will reflash it to be programmed thinking it has a stock air box.
Whats nice, though, is that the ECU during travel will "reprogram" itself (if you will) to accomadate for the change in temperature being fed to the S/C. It wont be a completely accurate powerline, and down the road youll need to do some routine maintainence, BUT for the power its well worth it and it DOES NOT damage your engine like many will say it does. Put the S/C in a week after getting the car, still purring like a kitten (a very ____ed off 1.25 ton kitten that is :-P)
SO: Bottom line, if you want to keep the warranty you need to choose between a CAI or a S/C. Honestly, i have both and I was able to wiggle my way to keeping both (dealer is a very close family friend). If you can do that, more power to ya. If not, I'd think about it first.

In response to nicks assumptions, he was almost right on the money. Takl to the dealer, ALWAYS IMPORTANT.

To Boro: I just thought of something, IF you plan on getting the S/C, DONT until you upgrade your clutch and flywheel. The stock Clutch and flywheel can only handle the stress and power from the S/C for only a short while until you lose power in higher RPMS (lots of slippage). I recommend the Clutchmasters Stage3 clutch (Stage2 works just as well, but for that extra boost!), and the Clutchmasters Light Weight Flywheel.

I dont know how much you plan on doing with your car, or if your too worried about what your doing. I would suggest if you plan on racing this car, then you need to get the Clutch and Flywheel on there first, wait about 2 weeks to get used to the new feel of the clutch, and then get the S/C. If you have a stock tC, and you buy the TRD CAI or anyother one for that matter, I know it will NOT void the warranty unless the intake caused the problem.
But, if you install the S/C, and then install an aftermarket CAI by removing the modified stock air box you will have your warranty voided.

Redline: The part im speaking of isnt legal for me to own, or even use. Its a computer program installed on a laptop that can connect to the OBDII sensor port and reflash the ECU in any configuration you need (If you have a Laptop-Dyno system, you can reflash AND DYNO your car as well.)
The dealers are really the only ones who are supposed to have their hands on it. I got mine from a friend who got fired from Scion and decided to be a jackass at the same time.
However, you can get this part ONLINE LEGALLY but there is no guarantee that it will put up to the performance you want.
The reprogrammer I have does work on any Scion vehicle. Just input the VIN and it will configure accordingly to your specificaions. Ask Scion if they can even sell you one (probably be an arm and a leg).

the injen makes about 5-6whp
theTRD makes 4-5whp but makes about 2ft lbs tq more then the injen....
so basicly they are the same power wise.. and nether will void your warrenty but you would be safer with the TRD

This is a thread posted a few months ago about the same question. A member was even nice enough to show pictures that the S/C will FIT with an Injen CAI. Also, that it does work with a massive increase in the power curve.

I have installed both on my own vehicles. I found that on the 05/ 06 tC’s that the Injen seemed to be a little stronger. I am not really comfortable without the bypass valve (Injen) as it rains a bunch in Louisiana, but I have found that on the 07/ 08 (different mass air flow sensor) the TRD does better. I have customers that have CAI’s/ short rams with superchargers and this is not something that our agency would necessarily void the warranty of a supercharger, but a header pipe is automatic VOID. TRD says something to with too much heat without the heat shield on the factory exhaust manifold. So my advice would be to remove the header and CAI with a supercharger if there is some type of warranty issue. Should you feel that the agency your dealing with is not comfortable with those modifications with a S/C. Do what you want but CYA.
I do not have a CAI but have a S/C on my car and enjoy it. I run 93 octane and a bottle of octane booster my buddies who race get for me and it runs great!
