Can I remove 1 of the 2 stock air filters?

It's not going to make a huge difference. The stock airbox isn't really the most efficient flow as far as turbulence. Rough edges isn't going to make a difference.
Keep the snorkel intact in case you want to replace it.
And for the record, I drilled out the carbon filter in mine too...
