For a 2013 Scion tC - base - auto trans. Which would be better? And do you have to do any additional tuning for the short ram?

Six of one, half-dozen of the other...minimal gains either way and no tuning required for either. Depending upon how the CAI is routed it can be more prone to pulling in water if you happen to be somewhere that gets a good bit of rain on occasion and bomb through puddles.
